I'm intending to box a EmonTX up with some other circuits where I need different voltages.
Can I simply take a +5V and GND to pins 4 and 6 of the FTDI header to power the unit?

You mean pins 1 & 3 (see the schematic on Solderpad) - that's how the programmer feeds it. So: yes.
